I have just spent an hour scanning three different parts of an image and putting it together. The three different parts are all different layers. I would like to clone some things on my finished work... but it doesnt' work because apparently I have't put this finished compiled thing into a layer. How do I do that, please? And how do I save this layer so that I can access this again.

To clone from different layers, select the clone tool and check the box up top that says "use all layers". This will use any and all layers when you clone, meaning that you can clone from layer 1 onto layer 38 if you so choose.
As far as saving the layers so you don't have to flatten it, what I usually do is save it with the layers as a .psd, then flatten it and save it as a .tif, then if I'm going to email it or post it on the internet, I save it again as a .jpg.

Actually, the "work" is a huge geneology chart that i wanted to reproduce. My scanner is 11 x 17. The chart was larger than that... about 36 x 20. I put the three pieces into a new document in photoshop and lined them up my moving each piece around until the lines kind of matched up. You can only move the most recent piece that you've scanned. There are some errors where I matched them, but I cloned between each piece to make it look OK. I can fix that in my printout by just drawing the lines. There are parts of the chart left out around the margins, etc.
