How do you overlap vector shapes?

So for a project I have to do for a class, I need to turn a logo into a vector. There are about 4 different colors to the logo, and for each color I made a vector shape for it.

But now when I put the layers containing the vector shapes on top of each other, the vector shapes don't simply behave like images in regular layers do.

I tried combining the vector shapes , but then it won't let me manipulate individual colors. What can I do?

I just reread my original post and it might not have been clear what I meant.

Let's say you have two different vector shapes each on seperate layers. One is colored blue and the other is colored red. When one of the vector images is moved over the other one, the color that forms is purple.

But thats not what I want, I want the vectors to behave just like layers.

It sounds like one or more of your layers are on blend modes other than "Normal". You'd better check that.
