I would like to select only those lines on a picture that are of a specific color and layer them over a background layer. I know that's not clear so here's an example: I have a jpg image of an old b/w map showing a fence and outbuildings on a farm and a jpg color aerial photograph of the same farm taken 50 years later. I would like to superimpose the old map over the color photo so I can see where the fence and outbuildings used to be. There must be a way to create a transparent layer that contains only the black lines on the old map but I sure can't figure it out.

woah i know how to do this but my english isn't too great. What i'd do is take the old picture and fiddle around with some filters to make the lines come out. i'm not sure what filter to use exactly so i hope someone can fill me up on this. You'll get a black and white pic out of it showing the important lines. (mess around with the light, shadow and stuff to filter out the unwanted pixels). You can then delete any lines you don't want. The rest would be one layer over the other and reducing the old pic's layer on top of the other. (make it shine thru).

i really really hope i didn't confuse you even more :S

I would use magic wand tool and set the tolerance to some value between 0-50.

you may try this: go to Select - Color range and select black; Invert the selection and delete. You got now only the black color. Hope it helps:)
