I've merged two photos together but the water from a lake is not the same color, one looks side of the lake looks deeper than the other, the trees etc are the same color though.

How can I make the water the same color, can I use a tool which carries the same stuff over all the water???

Duplicate the part of the lake you want to change on to a new layer. Then adjust the new layer to get the water to match layer below (Image > Adjustments > levels/curves/saturation,hue/etc). Then use a layer mask on new layer to get rid of visible edges and irregularities.

There's also the Match Color dialog.
